Loading of application from CF will happen when power-off of the CPU happen AND there is no good backup battery in it.
So in your case if there is a difference between both versions (in PC and loaded in the CF) and application is loaded from CF, you couldn't go online. This difference could happen also without any changes in the project, just doing SAVE in the project.
With physical copy of the project from one PC to the other, it happen to me also sometimes this situation - not possible to go online: difference report, .cdo files e.t.c., a little bit complicated process. Many, many times it happen.
As you may be know, the only solution in this case is to reload (download) the project in order to go online.
May be, the right procedure to move the project, is to use BACKUP function in CBM, but you have to be careful to copy manually all the necessary libraries too. I personally put all the libraries in the project directory, and then physically copy this project folder to the other PC. As explained, in some cases I can go online from the new destinations, sometimes no.
